When you wrote "Refurbished S-Pen, Bluetooth function does not work" do you mean that just the pen doesn't work or do you mean Bluetooth connectivity to other devices doesn't work?

I currently have this phone and need to replace it and my pen still works so would it work with a new phone?

The S-Pen itself works for writing and basic functions, but the Bluetooth remote features (like using the button to take pictures or control media) do not work due to a hardware issue in the pen.
If you already have a working S-Pen from your current device, it should work fine with this phone, including Bluetooth features (assuming your pen is fully functional).
